If I wanted to add a prefix to all the Sugar DB table names like scrm_ is there one place in the code I could add this globally or would there be many many places I'd have to add it?

May I know, why do you want rename all table names?
Our Custom ERP System is based on PHP/MySQL and we want to share data with the CRM. The ERP system needs to do all kinds of joins on tables that exist in both the ERP and the CRM. So instead of doing table replication, we'd prefer to just have everything in one database. However we want to avoid the possibility of duplicate table names, AND when administrating the dataase we want to make it clear which tables are native to the CRM and which are native to the ERP.
Why can't you keep them in separate databases and simply use the database name in the JOIN?
SELECT * FROM [CRM_DB_NAME].table CRMt
JOIN [ERP_DB_NAME].table ERPt
ON CRMt.id = ERPt.id
