Errors when trying to upgrade CE 5.0.0a

Dear Sugar Community,

We are trying to upgrade from 5.0.0a (Build 3120) community edition to 6.5.18 and have had trouble upgrading past 5.0.0a. I have been using the "Upgrade wizard" tool, telling the wizard to execute the SQL changes too. The wizard runs through the system checks which we get the following:

System Checks: No errors

But still when we follow through with the upgrade we get the following PHP Errors:

Warning: Unexpected character in input: ' ' (ASCII=2) state=0 in /var/www/test/sugar/include/utils/mvc_utils.php(48) : eval()'d code on line 1

We tried both upgrade patches:
SugarCE-Upgrade-5.0.0-to-5.2.0l
SugarCE-Upgrade-5.0.0-to-5.1.0c

And get the same errors every time.

Here is some information about our server:

Server:
Debian GNU/Linux 7

MYSQL:
5.5.40-0+wheezy1 (Debian)

Database access:
Sugar has it's own user with full read and write to the sugar database in MYSQL.

Sugar:
Version 5.0.0a (Build 3120)

PHP:
Version 5.3.3-7+squeeze19

Apache:
Apache/2.2.22 (Debian)

File system config (sugar directory and contents):
owner/group www-data:www-data
permissions 755

php.ini config:

post_max_size 90M
upload_max_filesize 90M
memory_limit 768MB

max_input_time
   Default Value: -1 (Unlimited)
   Development Value: 6000000000
   Production Value: 6000000000

Any help would be greatly appreciated.
