Dependencies stopped working

Had a problem with a dependency not working in my Production (PRD) system.
I could reproduce the problem in my TST system.

In the TST environment I did the following:
Did multiple repair/rebuilds (to no avail)

Changed permissions from root down:
sudo chown -R apache:apache *
sudo find . -type d -exec chmod 775 {} \;
sudo find . -type f -exec chmod 664 {} \;
and repair/rebuild again, to no avail.

Repaired relationships, repair/rebuild, rebuilt sugar logic.
Still nothing.

Eventually I deleted the cache folder and repair/rebuild and it worked.

When I did the same in PRD (delete cache and repair/rebuild) I could not access any of the modules using Ajax. Only traditional URL access was available.

After several repair/rebuilds, relationship repair, rebuild sugar logic 
and several more repair/rebuilds I got everything back BUT the dependencies are not working at all now, none of them, in any modules.

I see all appropriate dependencies in <module>/Ext/ files and folders, those files/folders have the appropriate permissions, but they don't behave as they should.

I filed a case with Support but while I wait for feedback, does anyone here have some ideas on how to fix this?
