set_entry via the API deletes email addresses

When I do a set_entry on any sugarcrm contact with more than 2 email addresses, the third/fourth/fifth ect... email addresses are completely deleted.
I checked the database out and it looks like the entries in the email_addr_bean_rel are marked as deleted, but the entries in the email_addresses table are left alone.

What am I doing incorrectly?
