Hover menu not working on SugarCRM Enterprise 6.5

I have stepped in to create a few extra fields for a client's SugarCRM Enterprise 6.5 which was easy enough through studio. Yet after my updates the client reported that hover menus (the drop downs when hovering over main menu items) no longer work. 
I suspect it happened after I did a Repair or otherwise tried to install and then delete a 3rd party module from Forge. I have since applied 777 permissions to folder cache, did another repair but the hover menu still does not work. 
I can see the hover menu boxes in the source and I can also trace the mouseover event in the console, yet it just does not show up. There are no javascript errors or missing files being reported in console and no errors showing up in the log.
Please advise asap, I have put myself into a rather delicate situation and have reached my own limits of web development knowledge to be able to debug this problem.
